I ended up switching the order of the model declarations and it just worked (i.e. declaring the model after being referenced (???))

class Flight(Document):
    sync_discrepancies = ListField(EmbeddedDocumentField('SyncDiscrepancy'))

class SyncDiscrepancy(EmbeddedDocument):
    error_code = IntField()
